can't calculate metrics for the relaxed pdbs

I found that the code can not calculate the metrics for relaxed PDBs, as the relevant code is commented out. Could this be added? I think calculating the energy of relaxed PDBs would be more meaningful.  It seems this part of the code is incomplete.
