Multiple category roots causing problems

The editors reported that incorrect categories appeared when tagging pages. Upon investigation, we discovered that there are multiple "For All Sites" nodes in the access rights tree, with different categories. It appears to be random which of these nodes is selected as the category root when entering edit mode.

We've noticed that if you export/import pages with categories on them (say from stage to live) the new categories are exported to a new "For all sites"-node and even though they're selected on the page you can't chose them in the category three since they're not in the correct "For all sites"-node.

It's quite frustrating having to manually move these categories. We had to create a simple "move content"-plugin in order to do so since we can only see them in the access rights tree.
