Additional context
I would like to contribute to this and am looking for guidance on how I can start, especially with reading the game's memory / save file. Targeting Wii U consoles is probably out of scope, so it'd be emulator only.

There is one Wii U game that has an archipelago implementation (Xenoblade Chronicles X). Looking at that implementation for how to read the game's memory (presumably in CEMU) would probably be a good place to start: https://github.com/MaragonMH/Archipelago/tree/XenoX

The Gamecube Wind Waker implementation would probably also be a good place to look for which parts of the game you need to read from or write to. The addresses will of course be different in HD, but it should give the general idea. https://github.com/ArchipelagoMW/Archipelago/tree/main/worlds/tww

Thanks for the pointers! How similar are the original and remake under the hood? I had kinda assumed they're a bit too different to compare with each other, but maybe I'm wrong.

PS A giant thank you for your MM3D glitch videos. I was maybe 10 years old, just absolutely dazzled by them. They were/are such a fountain of knowledge for this niche interest that I had no one else to share with. They're a part of what kept me going with exploring computers :)

How similar are the original and remake under the hood?

It depends a lot on which part of the code you're looking at -- generally the flags/game state structures are similar, but Nintendo also did some odd stuff with loading the savefiles and they seem to keep a lot of the info in 2 places at once.
The actors (Link, NPCs, most objects) and a lot of core systems (events, collision, actor lists for rooms) are pretty much unchanged, but anything related to UI or graphics was almost entirely replaced for HD.

With some practice it should be feasible to find your way around most of the code by referencing either the original WW or other Wii U/Switch games (since they share a lot of library code). If you have Discord, there's also a development channel with some pinned resources and a couple other people who might be interested.

As someone who is currently attempting to work on an Archipelago implementation for a Wii U game myself, I could possibly help with providing some assistance on the way for doing so that should work on both console and emulator. I was thinking of perhaps getting a WebSocket library into the game such as libwebsockets (which I'm currently working on a Wii U port of here) by compiling it into an RPL which you can then link against at runtime, then use that to make a client implementation. While I'm not super versed on WWHD's internals myself I am familiar enough with some of its libraries such as sead and whatnot in order to help out; Should you have any more questions I am willing to be pursuing the rest of this discussion on Discord.
