There is REST API for Bioportal and it is documented at:
http://data.bioontology.org/documentation

A lot of data is integrated and may be worth pulling in in future releases.

After talking to Malar, access is pretty easy, you can make a fake API key and it works... https://data.bioontology.org/search?q=asthma&ontologies=HP,OMIM&apiKey=blah
