I am getting this message every time I open Notational Velocity.

Unable to initialize notes database in ~/Documents/folder because your account lacks permission to access the directory.

I have tried to clear out all the preferences and reinstalled the app and creating and choosing a brand new directory, but I must be missing something.

I did have an older version which synced with Dropbox, but everything seems broken now.
