…adding timing code and changing the optimizer because it seemed like the prior code was hanging (although perhaps in retrospect it was just slow). Also updated text about viz of simulation and errors.

Edits to various places from having read pdf of book and flagging typos, etc. Also added a section on calibrated simulations, which we can discuss.
