Adds a note that most project-scoped moon commands accept --source-dir for nested projects, and why it matters.
Motivation: when skills include artifacts, agents often run
moon checkfrom the cwd and assume it's done. Without--source-dir, nested modules are skipped and errors remain. This note prompts using--source-dirto target the actual project directory.
